A: Reverse transcription is a common problem during in vitro transcription experiments where high concentration of the reverse strand nucleotide can be mistakenly incorporated into the RNA by RNA polymerase. This can lead to the production of reverse-oriented mRNA molecules, which can interfere with downstream analyses.
A: The incorporation of ARCA instead of traditional cap analogs can prevent the production of reverse-oriented mRNA molecules during transcription. By adding a 3' to 5' linkage, ARCA blocks the RNA polymerase from recognizing the reverse strand nucleotide as a template, eliminating the possibility of initiating transcription in the reverse direction.
